rail doesnt appear to connect road sometimes

if the roads form a y intersection ,with the opening down ,and the rail coming from under

Old issue, there can only be 2 "layers" of transport graphics. If you get road+rail+rail into a hex we run out of graphic layers to draw all the pieces. SR2020 engine limitation we've never overcome. Considered low priority.
