Am I right that subs can't enter any waters of other countries same as ships if not the sea-pass agreement signed? I've checked in "stealth" mood in ROE but this is for silent passing by as I think, right? Can subs transport marines?

There are no subs in the game with a cargo capacity. Marines transported for stealth insertion are not done at battalion size.

The subs can enter neutral water, you need to allow it in Operations/Rules of Engagement. However, if you're spotted, the AI will declare war on you.

I didn't find such option !!! what exactly I have to check in to let sub enter other countries waters.

there is an option to path into territory without transit treaty. You'll need to turn that on.
