If you play the USSR in the ww2 starts (Any of them, just not a cold-war start), then of course you are expected to align to allies due to the fact germany will declare war on you and you will snap to allies-aligned as soon as that happens unless you went out of your way to change that.
I just had a 4-hour game playing from 1936 with sphere as victory setting, and when I finally wiped out the final axis-aligned nation, in this case Japan, it informed me I lost the cold-war and United STates, who wasn't even aligned to anyone, had won.
Given that sphere names don't even change across starts, it seems really absurd that the soviet union must be axis-aligned to win sphere in WW2 starts.

Do you have a savegame from before the message popped up? Ideally close to the date of the message.

This is a save just before the final home island of Japan is taken. Get the troops to take that, they surrender and the sphere collapses and that is where I had the popup saying I had lost.
