Here is a quick fix and no breaking treaties. Leave your planes in Honduras, than deactivate (
just deactivate! don't scrap them !!! ) your airbases in San Salvador. The moment you do this, allies planes will leave for another location and will not come back (after they leave, wait for a day or two before re-activating your airbases). Problem solved
The same applies for ports when your allies start sending masses of merchant marines to "assist" your conquerings even when the country is fallen. They just overflow the land and never leave. So if you have taken the country, and you are aware that the allies are coming, just deactivate the ports until they come an turn back home when they realize there is no port to disembark
