With the possibility of civil war or coups, will there be the ability to make some units like a praetorian guard? Perhaps by doubling their salaries they would be more loyal and possibly more vigorous in combat? There are many modern examples.
Connected to this, the supreme ruler could be physically represented in the game so that he/she might visit regions for reasons such as gaining support; but might then be more vulnerable to assassination?

What your suggesting is an on map avatar of the player. This has been somewhat ruled out thought the game will support it as a multiplayer game style and there may yet be a scenario that uses this as part of the campaign. No decission there yet.
We handle this by making a "Commander" unit that is a unit like any other on the map.
As for the Praetorian Guard, I don't think we'll simulate them. Units like these would make up the rest of the command unit's battalion. Players can chose to overpay the entire military to gain more support and units that you don't want to have affected could be put into reserves in a base.
