It seems this mod randomly switches the places of every country in the world, so that if you try to play as the Soviet Union you end up starting as Pakistan - and if you attempt to startup Pakistan you end up with Croatia that isn't even independent.

This is a scenario and will therefore not affect existing save games. I would love to see it updated to the current version of the game, I have the old version on my computer, but it was based on a much older version (2011) of the campaign so I doubt you would have much use of it except for updating.

Actually, none of those countries should have a research centre. Israel should not have an intelligence academy either. I'll make note to remove those. Seems like that is a very risky strategy against active human players who will simply move their troops closer (not to mention they probably will have ample fighter capacity to intercept you with).

What is the real use of fortifications? They seem not to have the ability to fire against enemy. They seem only to resist demolition. But how this adds to the hexe's power? Check the automated assembly line tech in the vanilla version of the game. Apparently that tech gives an "urban development bonus". I think that is your solution for achieving somewhat more correct urban population levels in the mod.
